We have not used Alexa 488 on the flow yet, but we see no difference in intensities between directly labeled (Mab-Alexa 488) and the same Mab detected indirectly via FITC in histology techniques that we use to label Wolbachia bacteria. Indirect FA staining usually is more intense than direct methods, suggesting that Mab-Alexa 488 is likely brighter than Mab-FITC. I have talked to a few users of Alexa 488, and none have had any complaints.
