We have not used Alexa 488 on the flow yet, but we see no difference in
intensities between directly labeled (Mab-Alexa 488) and the same Mab
detected indirectly via FITC in histology techniques that we use to label
Wolbachia bacteria. Indirect FA staining usually is more intense than
direct methods, suggesting that Mab-Alexa 488 is likely brighter than
Mab-FITC. I have talked to a few users of Alexa 488, and none have had any
complaints.

On Molecular Probes' website are claims that Alexa 488 is 6-7 times brighter
than FITC. Preliminary evidence from our conjugations of the same antibody
with FITC or Alexa 488 indicate no advantage from using Alexa 488. Can
anyone who compared Alexa 488 and FITC share their findings?
