If you cannot see a clear peak in the sub-G1 region (recording DNA on a linear scale), you should not be using this method to measure apoptotic cells. If you can see a clear peak, setting a region should not cause a problem. Sometimes a plot of side scatter against DNA helps to distinguish apoptotic cells from debris, etc. Regards, Michael G.
