Hi Todd No suggestions as to why your sort should be so bad unless the dead cells are causing things to get sticky in the sample tube. One method which has worked for us to remove dead cells from a sample is to lymphoprep it. For Human or mouse we use the relevent lymphoprep and follow instructions (we use a 25 min spin). Dead cells are at the bottom of the tube and live cells at the interface. When we need to use this technique we usually find that most of the dead cells have gone, we have never checked the dead cells to see how many live cells are in there. If this is feasible to try in your system I hope it works.
