Hello Frank,

Yes! The statement what is written in the Summit software tutorial is
true. Moreover I think it's a advisable in the case of newbies in color
compensation because the software does not make mistake.
I can recommend strongly the next website made by Mario Roederer :

Here, you will find everything you need to know about the color
compensation.
But it's also recommended to read the tutorials of the softwares you
mentioned. In the case of FlowJo I compared my result using the "old
method" compensating during acquiring and the "new method" compensating
after acquiring and I got the same results. The latter has the plus
ability that makes possible to compensate between such channels like FL1
and FL3 and not only between neighbouring channels like FL1-FL2 or
FL2-FL3.
The procedure before making a new compensation is almost the same: you
need to acquire data for unstained and one-color-stained samples. Using
the "after-acquiring" method you can also store your compensation matrix
and apply to other samples which are similar in their fluorescent
characteristics.
