Yes, they are used OK here. You don't detail the problem, so this may or may not be relevant: Tandem dyes such as PE-Cy5 are more fragile than the simpler ones, will give highly variable results if the PE and Cy5 components get partially separated. This can be caused by exposure to light &/or heat, and shows up as variations in compensation and intensity. Cheers, Joseph.
