I did quite a bit of rat chromosome sorting a few years back. We published some stuff
including flow karyotype of male Rattus Norvegicus in :

Isolation of rat chromosome specific paint probes by bivariate flow sorting followed
by degenerate oligonucleotide primed PCR. 1994 B. Hoebee, J. M. de Stoppelaar,
R. F. Suijkerbuik and S. Monard Cytogenetics and Cell Genetics  66 pp277-282

The y chromosome is pretty easy to isolate. We used the same chromosome isolation
protocol as we used with human.

The procedure we used is described in detail  in Methods in Molecular Biology Vol 91
where there is also a picture of a normal male rat flow karyotype.

mention of mouse and human Y sorting. Has anyone in the list attempted
sorting either mouse or
human Y chromosomes and could they give me some advice on the best way to
attempt this in the rat?
