Flow cytometric detection of bacteria was first done in the 1940's but there is a list of more recent microbe / flow related papers and other relevant information on our website at http://pcfcij.dbs.aber.ac.uk/home.htm The detection limit is a factor of the flow cytometer that you are using. Most current flow cytometers should be able to detect bacteria by light scattering but if you have a fluorescent label for them it will be even easier.
