There is a very large litterature on the analysis of algae
by flow cytometry in oceanography and also on in vivo fluorescence spectra.
A good starting basis is the following book:
Demers S. (1991) Particle analysis in Oceanography
Springer Verlag (NATO Series ASI G27)
