Thanks to all who responded. I feel like I must have been blind, as there are a number of solutions. Here is a summary for those interested in PC based programs for exporting FCS data for analysis in Mathlab, Statistica, Excel, etc.:
(1) FlowJo - PC version will save only histogram bin values (Control+”H”) to clipboard (256 bin) which then can be pasted into Excel. The Mac version has an currently outstanding export command which will save multiple channels in gated data as either bin values (1024 bin) or direct channel values. Treestar tells me they are working hard to implement this in the PC version.
(2) WinMidi - will export both histogram (256 bin) data and dot plot values (1024 bin). Histogram values can be copied into the clipboard and pasted into excel, although they are pasted as a row and you have to re-cut/paste transposed to get them in a column. Dot-plot values exported by using the “Save as” command in the “File Menu” and selecting “Tabbed text (*.txt)” for the file type in the pulldown menu. Works very well for saving a gated subset of values, but does not save column headings.
(3) Weasel - http://www.wehi.edu.au/cytometry/WEASEL.html vers 2.2 from our Australian colleagues at WEHI will also export 1 or 2 parameter FCS data in .txt file format similar to WinMid. The software is truly impressive and reasonably priced.
(4) Winlist will do this as well, although I have not tried it. There are a few other routines (LLDATA) that have less graphical interfaces for PC, but the above seem to work well.
Overall, I hope FlowJo for PC catches up to its Mac cousin (although Mario would probably argue why live in PC Land in the first place!) Martin
