Hi Maciej,

I am not sure whether this what they are looking for, since it is a
library for a statistical programming language (and hence requires some
programming skills) and not a nice point-and-click tool:

There is the library "prada" for the "Bioconductor" suite of
bioinformatics tools (http://www.bioconductor.org) which can read FCS
files, compute on the data, visualize them, and export them in any kind of
format.
