Reply to Dr. Farkas...the easiest answer is that these tissues have been
fixed with formalin prior to raraffin embedding.  This develops crosslinks which limits accessibility to the DNA by propidium iodide -- therefore, less dye
means less fluorescence, so your peaks will naturally be lower.  Several
attempts at eliminating this have been reported -- the best of which I was from
a recent Cytometry article where the authors (I apologize for not remembering
the names...if it's necessary, I'll look it up -- I think it was Overton?) used
heating to elinimate the effect.
