          We routinely sort bacteria onto agar plates using an Epics 
          Elite with an autoclone attached and get >98% recovery 
          sorting for viable bacteria. Only that we use only 15mW 
          laserpower, dulbeccos buffered saline (made up from tablets 
          from Oxoid / Unipath, UK) and adjust the system with 0.66um 
          Beads.
          Instead of sorting 1000 in a liquid you will be much better 
          of putting them right into single colonies (approx. 60 per 
          agar plate) as that is not so time-consuming (and usually 
          microbiologists can not handle 1000 clones anyhow). This 
          might also allow you to run a slower acquisition rate thus 
          reducing the coincidence problems at that low frequency.
          
          It may be worthwhile checking the metabolic state of the 
          organisms whilst sorting depending what was done to them 
          prior to sorting and to make sure what you sort is a bug and 
          not any sort of schlunz.
