Ray, EMA has a very similar emission spectrum to propidium iodide. It can be easily distinguished and even properly compensated from PE as well as fluorescein (and 9 other colors as well!). EMA excites well at 488, and can be read in your "FL3" channel--the same one you use for Cy5PE or PerCP. Make sure to do a compensation sample for the EMA. Typically, we will kill cells using a 50C shock for a few minutes in order to generate a good positive control sample. The EMA staining protocol is available in the Current Protocols for Cytometry; we can send you our current one if you wish (it's quite similar). mr
