Dear Wolfgang, we established recently a protocol for staining bacteria with the protein dye SyPRO red from Molecular Probes. We had good reproducible results, it is easy in its handling and - it is quantitative (Zubkov et al, Appl. Envir. Microbiol. 1999, 65:3251-3257)! I don't know if SyPRO red is applicable to autofluorescent phytoplankton (I assume not), but there are several colors now towards green.
