I get asked to do this stuff every-so-often; before I "discovered" FlowJo couple weeks back, I was using CellQuest. The graphs from CQ are very good quality PROVIDED you pre-style the color, size and resolution: It's better to start with a full-page histogram/dotplot and have room to spare while fitting/editing. Just remember to "up" the font size, if you make the graph hi-res, the dots will look nice, but the font in axis will be too small after resizing. Adding to Dr. Roederer's "contortions", I like my graphs with dots INVERSE to the color I want b/c I can't seem to make the graph background anything OTHER than BLACK in cellquest. After capturing my graphs as a bitmap using mac/shift/f3 I can dump them into BME (my favorite freeware mac prog. for this particular task, i think I found it on download.com), invert into the RIGHT color, crop/trim and voila. This is how I obtain most of the dot plots on my website (except those are compressed to keep my website fat free). good luck - Maciej ps.
