Dr. Shank, Bangs Laboratories offers a product line called Quantum™ MESF Kits that would work well for you. Each consists of 5 bead populations- 1 blank and 4 fluorescent populations labeled with varying intensities of a specific fluorochrome. Each of the 4 stained beads is assigned an MESF value (Molecules of Equivalent Soluble Fluorochrome). When you run them on the cytometer, you'll get 5 separate peaks of fluorescence. These are used to set up a standard curve based on the mean channel value of each peak in your histogram. The R-squared value (regression) of that line is your check of linearity in that channel. The kits are available labeled with FITC, PE, and PE-Cy5. In the interest of not using the message board as a commercial, I would also have you know that Molecular Probes offers a similar kit called "LinearFlow™" and Spherotech offers one called "Sphero™ Rainbow Calibration Particles." Each of the kits confers its own, unique advantages.
