re PE or APC

PE may have a higher quantum yield, but APC often gives better resolution in
"real life".  This could be due to better efficiency of conjugation or the
signal to noise at the excitation/emission wavelengths used.

Also,think about amplification using biotin-avidin.  Or, sometimes a
polyclonal goat anti-rat (if your mABs are rat) can be much better than
biotin-avidin -we have had great luck with a reagent from Caltag.  Or you
can use anti-PE, and as did my colleagues:
