You could try the protocol described on the Purdue CD-ROM using filterplates.
It can be used for antibody staining in general. Alternatively you can look up
some of the papers of R.F.Shell and coworkers who actually used FCM to run a
serological test labelling borellia with human serum to detect seroconversion.

    Hello- I am interested in obtaining a protocol to measure bacterial
surface protein expression using cytometry.  The bacteria in question is
the spirochete, Borrelia burgdorferi.  I am also interested in knowing
if there is anyone in the Boston area who is familiar with such a
