If you are using just two colors FL1 and FL2 you can set up the instrument
as if it were a three color experiment, compensate so that the PE does not
bleed into the FL3 channel. You can then gate out the FL3 positive stuff,
your non autofluorescence "tail" will disappear from FL1 and FL2 leaving
the specific fluorochrome dependant staining unaffected. If you think the
autofluorescent cells are your cells of interest then ignore this advice.
