We run lots of fibroblasts, endo/epithelia, ect (i.e...large, polymorphic, adherant, whatever), and occasionally we experience the same phenomenon. Keep in mind that their may be an alternative explanation. I've actually improved flow by diluting my samples . . . perhaps the problem is that several cells try to enter the sample delivery tube simultaeously, and stopping to vortex has the effect of allowing the cells to backflow.
